Position Summary We are seeking a highly talented and motivated student for a summer internship with the Cambridge MA Predictive Sciences group. A successful candidate will work with their mentor to investigate artificial neural networks and transfer learning for the analysis of multi-omics data. Neural networks especially large language models (LLM) and generative pre-trained transformers (GPT) and transfer learning have achieved remarkable success across various domains such as natural language processing and computer vision. More recently these approaches have been employed in the study of omics data as well. The candidate will conduct a thorough benchmarking analysis on the published methods in this field such as Geneformer with a focus on objectives such as gene network inference using publicly available databases such as TCGA and in-house BMS datasets. The outcomes of this analysis can then be applied to several ongoing projects in IPS and have broader applications within the oncology domain. Throughout this process the candidate will have the opportunity to learn from experienced computational biologists exercise their skills in bioinformatics and learn about the process of R&D in an industry setting. Key Responsibilities Research and curate scientific literature pertaining to the application of neural networks and transfer learning in the analysis of omics data. Implement and evaluate the performance of neural network-based multi-omics data integration approaches using publicly available and internal transcriptomics/genetic datasets. Provide written documentation and specifications for developed methods and workflows. Deliver and communicate analysis results to the team. Qualifications & Experience Currently enrolled in a PhD program in computer science bioinformatics statistics physics or a similar field. Experience in programming with Python and R as well as common statistical frameworks in the corresponding language (e.g. scikit-learn Tensorflow and Pytorch). Working knowledge of statistical modelling and machine/deep learning is strongly preferred. Familiarity with different omics modalities and their processing pipelines. Must be able to work full-time for the program duration. Excellent verbal and communication skills.
