What this position is all about:
Implement and compare different methods for calculating binding free energy differences of ligands bound to target proteins. These methods and protocols will be applied on one class of protein targets with many crystal structures and inhibition data. Subsequently, the general applicability of the methods will be tested on other classes of targets to help identify methods most suitable for Cellarity’s projects.
What you would be responsible for:
- Implementation and benchmarking of protein-ligand binding energy calculation methods such as MM-GBSA/MM-PBSA, TI and FEP
- Communication of protocols and results to the computational chemistry team
What experience will you need:
- Ph.D. student pursuing studies in computational chemistry, structure-based drug design and/or chemoinformatics.
What sets you apart:
The preferred candidate would have demonstrated expertise in several of the following skills:
- Molecular Dynamics and Free Energy simulations of receptor-ligand complexes
- Sound knowledge of protein crystal structures and conformations
- Experience in using software packages for docking (e.g. Schrödinger) and molecular dynamics simulations (eg. AMBER or OpenMM)
- Scripting / programming skills using python
